The one for chapter 1 can be replayed, and it will affect almost everything in your chapter 2 file. The only exception I've found is that meeting Onion-San im chapter 1 if you've already beat chapter 2 doesn't seem to count, as I went back to the beach in chapter 2 after redoing chapter 1, and they didn't appear. 1.
